With Mail Badger, you can not only modify what Mac OS X Mail counts in its Dock icon, you can modify wildly, and add as many custom badges as you want, too.
For each Mail Badger badge, you can choose position, size, shape and what its count means. That last part, again, can be pretty clever and involved. Not only can Mail Badger count all, unread or read mail in any folder or smart folder, multiple folders can be combined in additions or subtractions.
For even more customization, you can apply any rules that you'd use for a smart mailbox to any of these folder counts, or run an AppleScript script even and use its return value.
Mail Badger does come with a few standard badge shapes, but makes it pretty simple to add your own. Your images can even take on different shapes as the badge's numbers grow bigger.
Unfortunately (or fortunately), Mail Badger cannot animate its badges in any manner — to announce a new message, for example. It would also be nice if Mail Badger magic could be applied to the Dock icon's menu for adding extra commands.
